I've done a factory reset/wipe data, and after that the problem was gone. Just after I did so I saw there was an update on LBE which mentioned that it has fixed something "which caused the clock app on CM10.1 to stop". If you have LBE running, it might be interesting to update before doing a wipe. Note that I cannot be certain that upgrading LBE would have made a difference, nor that doing a wipe is what caused the problem to go away.
