I just installed GAPPS and noticed I am being run through the whole "Welcome to your new phone" deal.

Does GAPPS have any tracking software in it like carrier IQ or anything?

Caterpillar is correct. Carrier IQ is installed at the carrier level (hence the name). The only "tracking" that is being done is the one that you may have opted into when you first installed CM, but this is just some basic info so the team can see how far CM is spreading and one what devices. You can see the tracked info at http://stats.cyanogenmod.com
