If you just go in and rename the phone.apk you can find out what kind of problems it causes. You can always go back and rename it to the original name. This topic was discussed in depth on the Nook Color forum and the determination was that the phone application does not actually use battery (just an anomaly in the battery reporting stats) and so removing it is moot.
